Sorry this is causing you so much trouble. I would try removing the continuous parameter and see if that fixes the (nnn) issue. I think I had trouble getting continuous to work in the past. I usually don't use it.
The offset parameter is simply "offset = n" inside the braces. Try this to see if it works
That still doesn't solve the problem of getting the renaming to automatically start at the number last used but at least you'll know that continuous is what is causing your problem.

Great that you found the solution, but that is not what you originally asked for.
how would I now add new files starting with the next sequence number ie "Flowers-0101.dng" and onwards
That is what you need the "Continuous" addition for because only then the offset is persistent. In Tom's work-around you'll have to remember the offset yourself and set it each time that you run the rename.

Yes I understand that Tom's solution is a 'workaround' and that I will need to remember the offset each time. My point was that the 'workaround' works and renames the files correctly.
I have a bruise on my forehead from banging my head against the wall as 'continuous' did not do what it said on the tin I will try it again after the next update.

In the current version the effect of the "continuous" qualifier seems to be to force %ImageNumber to supply the value 1 for all selected files and all invocations (PSU then adds the parenthetical numbers to make the names unique). Definitely not what it says on the tin. Perhaps this needs a Mantis ticket.
I found a bug in the rename procedures when using the Continuous setting, so I can confirm that what you see is not how it's intended to be. This is fixed in the next update.
