But for the portfolio: I have less in there than expected, but what about the version sets? If I have 5 photos that are versioned together, does that count for 1 item in the portfolio or 5? That could explain the discrepancy?

Do you get this with every search or was it just a one off?
For what for is “apply detail profile”? In general you could say that detail profiles are used to modify multiple metadata fields in multiple images. You can apply them ad-hoc (from the menu), during ingestion and when applying catalog labels (and maybe elsewhere too). Easiest way to see what it is...
I can't check the exact details ATM, but there's a field in the label details to write the label to virtually any metadata field.
Right click on the label to get access.
I assume 'tags' are Catalog Labels (?).
Check the settings in Preferences / Sync settings / Write
Another possibility is that you marked labels (or label categories) as private.
Conversion and watermarking of images is certainly possible.
You can use for example a batch with 'file format conversion' and 'watermark' actions or use the internal editor (Adjust button)
PSu does not handle video so you will have to use an external tool for those files.
