Unfortunately, when creating derivative files in another application, there is no way PSu recognizes these files automatically. But there is a way to avoid having to re-apply the labels. All working just fine now.
I don't know what happened, but after restart labeling now works just as before, all external programs are there and external edits get updated in the editor.
